I've narrowed down the problem, and even sort of have a solution, but I don't know if it's the right one.
When I boot, all I have to do is run this command:
ln -s /var/run/mysqld/mysqld.sock /tmp/mysql.sock
Setting up a symlink is a bit of a hack that might have worked, but apparently didn't work very well. The clean way to fix this would be to correctly set the socket location for php. This[1] thread seem to suggest it is a setting in php.ini
