Those ^M characters are ASCII carriage return characters. 
Unixen like ASCII line feed characters (^J) for newlines. 
So: 

   tr '\015' '\012'

Of course there are many many ways. 
Travis already mentioned dos2unix, another common utility. 
Mcopy can perform such translations by 'a' option.
