One thing that drives me crazy is when I forget the "-a" (or "-p") flag. Then all the timestamps get reset. I usually don't notice until it is too late (i.e. the original data has been deleted) or a pain to do the copy again (i.e. the original data is on a disk on a machine who's prime purpose is now to gather dust in the corner.)
