I haven't tried this with NT, just Windows 95-J, but the principle seem to
apply here.  I'd been booting with System Commander and wanted to continue
doing things that way, so I installed LILO in the actual Linux partition
instead of the MBR.  I was also having problems with the system often
locking up when booting with LILO in the MBR, so I had another very real
motivation for trying this approach :-)

Choosing Linux from the System Commander menu then launches LILO, which in
turn gives me a choice of a choice of Windows or Linux (I haven't actually
tried that to see if it takes me back to System Commander or fails, though)
and will succesfully boot Linux.

Perhaps a workable solution (at the expense of adding a step to the boot
process) would be to put LILO in the Linux partition and use the NT boot
manager as the top level manager.  I currently have System Commander set up
so that it boots whatever was loaded last by default, so that even in a
situation where the system goes down when I'm not home, it will at least
attempt to restart on its own.

If you don't like NT boot manager, other alternatives could be using System
Commander as I do, or getting version 3 of Partition Magic, which also now
has a boot manager in it.  BTW, for anyone who hasn't tried Partition Magic
but would like to be able to re-size, add, or remove partitions on the fly,
I highly recommend it.  I've been using Partition Magic for probably almost
two years and have never had even the slightest problem with it.  It's 100%
reliable.
