IMHO, for a one-day sightseeing around Tokyo, the best option could be 
taking a HATO BUS at Tokyo-Eki (Marunouchi side). I took that tour once
(well, that was years ago), and as far I can remember it included the Tokyo
Tower, Asakusa and the Imperial Palace.
