I guess the question is whether they want to make it easy or
difficult.  If they are willing to, you can probably help they separate
the trademarked resources (images, 3d models, etc) into a separate
directory, and supply another directory with generic placeholder
resources. Change the build system so that if it can't find the first
directory it'll use the second.  I believe this is similar to what
Firefox does.

If possible, ask them to clarify the EULA so that it applies to their
trademarks only as there's no point applying it to the GPL'd code
(IMHO).

If their intention is to close up the code, though, then you're in a
tough position and I'm not sure what to say.  Maybe you can reach a
compromise like what ID software does?  (Open the game engine, but keep
the game data proprietary; this allows you to port the code to other
platforms for example, but requires you to buy the original game in
order to play it)
