Excellent, now at least you know it is not APM that you need to fiddle with :-)
Besides the CPU, are any other components getting hot, using smart monitoring tools on your HDD may give you some helpful info.
AFAIK the default Ubuntu kernels are compiled with CPU frequency scaling options enabled.
If you trawl through the following you should be able to see which freqs and governors are available:
/sys/devices/system/cpu/cpu0/cpufreq/
