It's up to the client. I wrote the following using Kinput2: 
$B$3$l$OF|K\8l$G$9!#(J I was keying into jstevie compiled to run in
JIS mode, running in a kterm window set to JIS mode. Actually, it is the
kterm that sets the mode; when I run my xjdic in a kterm, and input to it
using Kinput2, the Japanese arrives in the mode of the kterm.

Are you including some file text, or did you cut from a display? The above
looks like the unencapsulated JIS you find in EB/epwing/etc. documents.
