The bookstore in Akihabara is called "Shosen Book Center". It is closer to the side of Akihabara where Hibiya line is, or opposite of the side of the "Akihabara Electric Town" exit. They have a fairly wide variety of English books. Otherwise, there is a fairly good selection of books at Kinokuniya bookstore in Takashimaya Time Square in Shinjuku South Exit... I have seen Linux Bible and some other similar book by Red Hat at Laser 5 in Akihabara. Hope this helps!
