I don't recommend building your own machine unless you have a specific need (i.e. gaming, running your own COAMPS weather model, etc). Purchasing a computer at the Navy Exchange or during a port visit to Hong Kong is a better way to go IMO. Plus you often get a much better deal, and a warranty along side.
Rather than think about the processor, think about what you want to accomplish with your computer. What are your needs?
Both AMD and Intel make excellent generic purpose processors for generic purpose operating systems. But if you have a burning need for inexpensive numerical analysis, then I recommend AMD 8-way Opteron systems. *grin*
What advantages will an AM2 processor have over a Socket 939 processor?
Socket 939 is depreciated. The AM2 socket is the successor. As for the processor, the answer is dependent on the specific processors specifications.
I know that a decent amount of ram will be a good thing, as well as a large hard drive. How well does Linux suport SATA drives, or is SATA vs ATA even an issue with Linux?
I have not had any support issues with SATA nor with ATA for a few years now. My main problem has been disk failures, rather than support.
