Thanks for all of your advice! I will probably use them for some of my other machines.
For the time being, I decided that I should do the crazy thing and remove as many packages from my system as possible, update my USE flags and rebuild my new trimmed down world, revdep-rebuild, and followed up with another update world. It seems to be working, although I had to remove some more packages that decided they no longer wanted to compile (Bye Bye esd and Erlang!). I might try to bring back Erlang at some other date. I have rebooted and everything seems OK for now.
