I've given up on using gmail as anything other than an archiving service. 
The subject line problems are particularly bad when conversing with people
in Taiwan who use kimo (aka Yahoo) free email. Their replies use a chinese
character equivalent of RE: which Gmail never recognizes.  Futhermore, 
Gmail doesn't count "(list)Subject" as part of the same thread as 
"(list)Re:Subject". 

I don't know about hotmail but for a freeish alternative I endorse 
freeshell.org.  They offer a free unix shell from which to run mutt.
And mutt handles threads beautifully.
