I wonder where you're looking. Go to Akihabara, and there are bunch of
possibilities; try Plathome;

The lower red place is the store. Go to the 3-5th floor. When you get
there, just follow the nerdy smell, and you will find out all the other
places. 

The bigger stores usually have a Linux corner, too.
