As far as I know pre-configured Linux machines are not sold in Japan.
Many people have purchased Gateway Pentium machines in Akihabara and
have had no problem installing Linux on them.  A CD-ROM such
as InfoMagic makes the installation much easier.  If you don't need
the maintenance contract, mail order from the States is probably cheaper.
If you don't want to hassle with the installation, several companies
will ship Linux pre-installed.  I listed a few companies and the contact
information on a link off of the TLUG home page.  

If you live near Akihabara, you might want to check out Puratofumu.  
They seem pretty UNIX and Linux savvy there.
