In my experience the best deals for second hand Macs are generally available at Sofmap in Akihabara (several stores) and (with smaller stock) in Nishi-Shinjuku (one store). They also offer a three-year warranty on their second hand gear for an additional fee which is generally very reasonable.

They also usually have a few Macbooks with English keyboards.

If you intent to use that Mac with Linux, then you might want to watch out for Macs that are just a few months too old to run Apple's latest OS because they will be significantly marked down and you might get one at a nice bargain price.
