Just install it under /usr/local/* hierarchy.

Of course, you would probably need to edit (or sometimes even
recompile) things to use what you have installed manually, but
that's the price you have to pay to make things coexist with
rpm (or deb) packages.

As long as you keep all your files under /usr/local hierarchy,
no package manager should ever complain about system configuration.
